Zero had been napping, and woke up to sensing Eiri sneaking up to him. Thinking she might be in a cutesy mood and wanting to kiss him awake or something, he at first keeps his eyes closed--
until he hears her popping open the cap of a marker and smells the ink, which is when he decides that it's time to open his eyes.
Hence why he looks so deadpan while she doesn't even try to look apologic.
